Recent Amp/wiring problem

I feel like it's the amp, even when you have the phone connected, it should giving it enough signal.
So you are saying even the AUX to rca should have clear bass from the sub? If so I think it is the amp too because my head unit is less than a year old.

Get a new amp it should fix your issues that you're having. You don't need a powerful one just one that's enough to push the sub make sure RMS ratings on both sub and amp are close I believe you can go 50w +/-

I had that deck. For a couple months. Get rid of it. Even the wife told me to make it go away. She'd rather have had a stock mazda deck than that. My buddy has the single DIN version and it ***** just as bad. These 2 decks are forcing me to reconsider ever buying pioneer again.

This is irrelevant. Sorry you don't like the deck, but that's not the problem here. He completely bypassed the deck when connected to his phone and output was still lacking. He does not need to replace the deck and he should not replace it. Waste of money for his situation.
