Cleaned up the power wires for the USB adapter. Now only the USB cable that goes to the hard drive can be seen

Looks clean, but I would've designed the sub enclosure to stretch across the entire width of the amp rack.

I'm not knocking your build by any stretch of the imagination, so please don't take that comment to heart.

I think the easiest path would be an electronic x-over. You will control all the frequencies from one unit, making for a cleaner and simpler...
