Need help correcting my setup

I built a custom box to go under the rear seat of my 04 ram 2500. The subs are 2 Memphis m3 12's powered by a Sony xplode amp. Had this setup for years, just not in this box. Hooked it up today, and for some reason they don't seem to hit near as hard. I did not section off the box, thinking it would give the subs more room to breathe, seeing as how these are not shallow mount subs. Is it my box? Or do you think I just need to crank up my gain since the woofers have more air to breathe? Any help would be greatly appreciated.
