To get the best out of what you have use the Pyramid amp to power the two Jensen speakers in the doors and set the highpass filter around 100HZ.
The amp you bought, the Pyramid PB-336GX has an RMS rating of 40 watts RMS x2 at 4ohms and 120 watts RMS x1 Bridged at 4 ohms.
This amp is not suitable for powering a pair of subwoofers for one it is not 2ohm stable when bridged so when you go to hook up your subs you will find that the amp shuts off when you try to crank it, now you could wire the subs in series for an 8ohm load but then you would only have a total of 80 watts RMS to power the pair which is simply not enough. The amp will however do fine powering the Jensen speakers you are going to put in the doors.
Now for the subs, for the best possible sound out of them you will need to remove them from those shitty bandpass enclosures and put them in a properly built box, you could use a pre built dual sealed 10 enclosure with decent results or you could build/ have someone build for you a nice ported box tuned around 35 hz. Do not buy a pre built ported enclosure, the tuning of the pre built enclosures is terribly high and will kill the subs output not to mention the build quality will be questionable at best.
To power these subs I suggest you look for a cheap class D that puts out around 500 watts RMS at 2ohms.
The Kenwood KAC8152D will give you 550 watts RMS at 2ohms at can be found for around 150 bucks.

After that get an amp install kit with a minimum power wire size of 4 gauge and 60 amps of fusing, you don't need to get the most popular or expensive kit out there just make sure you get something with a beefy enough power wire and don't forget to upgrade your battery's ground wire to the fender.
