ipod to subwoofer help

i had my ipod hooked up to my amp for my indash tv, and everything worked fine, when i played my ipod my subs would pick it up. I sent my ipod into applel to get it fixed and it came back and now it will only play through my regular speakers. wtf is goin on?? any advise would be good.

Little more info on how it is hooked up.

Is it hooked to your deck using the adaptor or hooked direct to the amp some how.
