Ipod Head Unit for 2000 accord ex

Hey, I'm not electronically illiterate, I'm just not keen on car audio, so i have a few ?'s. I have a 2000 accord EX with either 6 or 8 speakers, but ive noticed that most in dash CD players are liek "55w x 4." Does that mean that only 4 of my speakers will be working? if so, will i have to spend a lot more money to get one that will work for 6 or 8 speakers?

When head units have the USB port for an MP3 player (I have an iPod), will the unit be playing the music file through that or do you still have to run some type of output form the MP3 player? Is there major sound quality difference with that compared to a front auxillery output that a lot of head units have now?
