If wiring two amps to the trunk, is it recommended to run seperate 0 gauge wires?

Will one 0 gauge wire ran from the battery in the engine compartment back to the trunk be sufficent for two amps?

Yes. If it's good 1/0 it will easily support 3000 watts rms. in most cases more

yep, just plan on a fused distribution block to split the wiring to each amp.
