High Resolution Sound File Playback

I have a stock premium stereo in my Mini Cooper and generally play music through my ipod connection. When I play an mp3 file everything sound ok. When I play a high resolution lossless file there is a great deal of distortion particularly in the bass. I know it sound silly but is it possible that the stereo cannot handle the high resolution files?
