im wanting to flush mount my two 12's, how much bigger should the top baffle be than the bottom one? an inch (radius)?

Whatever the outside diameter of the sub is... just get a ruler and measure it.

seriously...

when properly done, flush mounted with very little space looks best. in this setup the aeros have external wing nuts. this way you can take an aero out and push up from below.
