factory bose bypass?

Yeh. Put the new HU in, bypass Bose. Done deal. Easiest way to bypass IMO is to run new wire from the HU to each speaker. Or tap the signals, prior to the Bose amp, then run that to the speakers. Are you keeping the stock speakers in? If so, why do you want to bypass the amp?

 
If you can find out which color in the stock harness is the remote wire for the stock amp, you can just tap the remote wire from your new HU into it and still run the stock amp, with a cheap harness. That's what I did in my last car. My grand am had a stock amp and the fully plug and play harness was expensive. So I used the harness for a sunfire and just tapped that remote wire and all was fine. Have you looked on ebay for the harness you need? I know BB and Crutchfield wanted like $90 for mine and when I got my second grand am, I found the proper harness for under $40 on ebay.
