Does it matter which test tone you play when settting your gain with a DMM for your front and rear speakers? And also which test tone would be better a 0db or a -3db?

yes.

50hz 0db test tone for sub

500 hz 0db test tone for component amp (or 1khz test tone..can't remember)

I know u would use a higher hz frequency then a 50hz, id find a mid note for your speakers and go off that.
