When you guys build a subwoofer enclosure inside a trunk whats the best way to start the assembly? I also see everybody using champs to hold the box together until the glue dries. I will not be able to use champs with the box in the trunk so what will be the next option?

 
It all depends on the amount of room you have in your car. Try and do as much out of the car as you can, then slide what you have in and do the rest. You might still be able to squeeze clamps around in the trunk, but it is a PITA for sure. If you can not, just be sure to predrill what you can and screw it together tightly to get a good bond.

 
I wanted to use the kreg jig tool to predrill on an angle but someone said it removes to much wood. If I use 2x2's where the panels come together will I have to subtract that from the .net cubic feet of the enclosure?

 
the kreg jig is perfect so long as you are easy when you drill into it.

once the glue bonds (which doesnt take as much pressure as you think) with both pieces, then you are straight.

I have built many enclosures and a wall using it, without a problem.
