If the alt has it's own ground on the case then yes, upgrade that one and skip the engine block to chassis if you want to save wire. Some systems will benefit from alt - to bat -, too. But this wouldn't need to be considered unless you're running 1500+ RMS at least. Below that and the resistance difference is too minimal to gain any benefit with the amperage you'd be pulling.

 
grounding the engine and grounding the alt are essentially the same thing so take your pick as to which you want to ground. Its usually harder to ground the Alt compared to the engine that's why people ground the engine
