Best way to fill a hole in by box?

I'm making a new box and put in the back of my port but when i drilled the holes and put in the screws the port back split really bad and the screw holes stripped. (i think i drilled them a little to low.) so what can i fill them with so i can drill new holes? just some silicone caulk? or wood putty? or both? thanks.

 
okay I've used wood glue and caulk on my box right now. and second question if I'm moving the holes but i wanna use the same piece of wood for the port. but the piece split some on the very side because i missed can i just glue it back together and re use it? i don't think i will be drilling into the split area again.

As long as you reseal the inside, you should be fine... You want it as air tight as possible, but it wont effect it AS BAD as it would a sealed box. You could always resin it too!
