bass knob + gain ?

The bass knob will only go as high as what you have the bass boost/gain set to. If you have the gain/bass boost set to 60%, you can turn the bass knob all the way up, and it will still only give you up to 60%.

 
does the bass knob not work if you have a sub out on your deck? I have the pioneer 7800mt and have lots of control of the sub, but the bass knob does not seem to be working right, like if I turn it all the way down, bass is still on.

The control knob for the amp doesn't "know" that you have a sub output control on the amp. It should work the same regardless of the source of the signal to the amp. Sounds like it might be a bass boost controller instead of a remote gain control in your case. Different amps have different things controlled by the remote.
