You sure that whine is in the speaker and not just coming from the dash/fan itself?
How close is that fan to the RCA cable? unplug the RCA at the HU and turn on the fan. Turn on the system so that the amps power up. If any noise is getting radiated from the fan and picked up by the RCA it should be heard without signal from the HU, the amps will amplify anything in the signal path. If the fan is not brushless, it could be making some interferance. I know you tested earlier with RCA over the rear seat, but that was ALT noise then, maybe you got rid of one noise and had two the whole time??
