Amp Hz settings

Have a JLHD900/5 coming back to me tomorrow and it will be powering my whole system. Everything is listed in my sig. I really am not too sure on how to set the Hz for my front and rear channels. I know my headunit has these functions as well... whats the difference between setting your system settings on your headunit vs your amp? Should i make use of the LPF and HPF? Im sure this is a noob question but it is all confusing to me. They have a few car audio shops around but I would rather not have to go pay for this but will if this is something I should not do myself.
