Amp has a problem?

I start up my car and my 6x9's which are amped up have alternator noise. I unplugged my RCAs from the amp and it still makes the noise. I moved the ground to several different places. Same noise. And yes I sanded the paint off to shiny metal. Dose anyone know what else I can do.

I have done the Big 3, I just replaced the battery for winter, and I checked the cars electrical systen with a DMM it reads 13.9 part of the time. the other part it runs 13.2.

The amp is a VR3 2 channel amp and it is 250 watts brigged at 4 ohm. I have it running 500 watts at 2 ohm which according to the factory was okay. I have my gain lower than it should be because the 6x9s are only rated at 225 a piece. the bass boost on the amp is off and the amp is set to flat controls.

 
try wiring each speaker 2 it's own channel instead of bridging it @ 2 ohms... see if the noise goes away then... but if you disconnected rca's & still noise... and you try wiring them 2 their own channel & still noise... and you've regrounded the amp over and over... then it seems 2 me the amp is at fault
