The amp is 3 channels with 400w RMS for the sub, and 75x2 RMS for the speakers. The head unit has an input (Just run a 3.5mm to RCA cord through your glove box or something) and it has a USB input and is capable of iPod control. It also has 3 preouts... you'll just use the front and sub outputs. As far as the speakers go, use the components up front and just keep the stockers in the back. Eventually, you can get some deadening for your front doors (20 square feet is gratuitous, and should run about $50). The CVT will fit, and sounds nice, especially if you can squeeze a ported box.
