I want to get 2 12w3's and power them with a JBL 1200.1? That would give them each 600 watts and 2 ohms right? Would the subs handle 600 watts good? I want some loud bass with some decent SQ, will this setup give me that?

actually that amp will give you about 650 or more for each sub. from what i hear they can as long as you watch your gains....remember to much power isnt a bad thing...I would rather have to much power then not enough..you can always just turn the amp down a little and the gains.

It should be fine as long as you're not looking to upgrade in the future.

Its not a huge upgrade and I'd argue you likely couldn't tell the difference.
