im pretty sure they're still going to be connected as they both go to the + lead on the alty. you should still be fine though. i ran my d3100 and stock battery in that fashion for over a year without issues off a stock 120amp alt.

And remember, when you connect the front and rear batt's...you want to fuse on both ends of your positive run(s) now that you have a positive terminal on both ends of the run (if you short out in the center of the run, current will be getting drawn from both batteries...if you only have a fuse near the front one, that'll blow but the short will continue with the 2nd battery and bad stuff happens)
