would this cause the subs to cancel each other out

Whether or not that causes any cancellation is going to depend on how far apart they are... wavelengths at sub-bass frqs. really are too long to cause problems for setups like that (in most trunks).

But, as L_CRX pointed out, rear firing in a trunk setup is going to give you more output, which is pretty much always a good thing.

 
Yea I've been waiting to get into my buddies garage because he's got alot more tools then I got here so I've been just trying to visualize the boxes and set up.

 
There is always cancellation.

As said above, firing two subs at each other should not cause any excessive cancellation, assuming the subs are within a foot or two of each other (again due to wavelengths as said above).
