Probably a basic question but I got the BestBuy adapter and anyhow some of the connections from my HU looking like they want me to splice directly to the car (wire is longer for example). Another is the ground which has a metal bracket on the end. Should I cut these to match the other wires and then connect to the harness? Or do they separate from the harness?

Also suggestions on how to connect the wires? Just twisted and connect, then electrical tape? Or should I use some crimp style connectors? Butt connectors for later removal?

Lastly, I believe it was CC that had a 'quick harness' system where I would not use my stock Alpine harness at all, and instead get 2 from CC. A car to adapater, and adapter to Alpine, so its 100% plug n play. Thoughts on this type of setup? If I did this Id obviously cut my speaker wires for the fronts so it didnt play sound

I've always just stripped, twisted, taped. Doesn't really need to get much more complex than that.

The ground wire with the metal bracket gets put on something, well, grounded. They put that bracket so you can either screw it into something metal or screw it down using an existing screw that's in your car. Not all things behind your dash will be grounded, that's why it's best to use a ground tester and check.
