Why turn down all bass boost and crossovers when setting gain??

Bass boost gives an artificial boost ina relatively narrow width of frequencies. This means when applied, you will either 1) clip the bass prematurely, or 2) if you listen and keep the volume below bass clipping levels, you are also artificially limiting the rest of the system. Bass boost should be turned off, and left off.
Setting the bass at +6 on your deck will give basically the same effect as i described above for bass boost. Your deck should not require adjusting the EQ functions higher in order to achieve maximum signal output. And even if it doesnt, you dont need to eek out those tenths of a db in headroom anyway, you wont hear it I promise. Another adjustment, much like the bass boost, that has a lot of downsides, and no real upside.

Now that we've established you will turn your bass boost off, yes any proper preamp settings like EQ adjustments should be left on when adjusting gains.

okay so I have a HU Pioneer 6000UB, and your saying my subwoofer output level or my bass should be at 0 on my HU. Then from there I only set my gain from my amp (kx1500.1) But on my amp I have a Gain setting, Bass Boost, and a crossover control. So L dont touch the bass boost, and only set my gains. But what about my crossover control? It should be at around 80 Hz right, since I listen to rap? That sounds fine.
 
So the "BASS" setting should be set at ZERO, but the "SUB OUT" setting on the deck should be set to MAX. ??
If your deck requires sub out to be set to max to achieve full output, yes. But usually I leave it at zero. If you are unsure, consult the manufacturer.

So far as I know, the loudness feature in Pioneer decks works pretty much the same as a Bass Boost, except over a bit wider freq range. Alpine's BBE processing is basically the same as well.

I admit I have used bass boost before, but very very limited. Old recordings with poor bass in them, or just times when I wanted to bass out without having to turn the system all the way up. But for the most part, if you dont know enough to need to ask someone if you should leave it on or off, leave bass boost/BBE/loudness off.

 
I must be going crazy but whenever i have my gain set to the way its supposed to be but with no bass boost, the sub is barely audible... And thats with the Subwoofer volume on my HU maxed out.

Your sub output on your deck must be producing a really low voltage then. You should not need to use any bass boost or any of that junk.
