whining

So I have a dual battery set up with a sub amp and speaker amp. The speaker amp goes straight to the second battery. The battery is grounded to the wheel well. and my sub amp is grounded to the other wheel well. But I have this whining going on. It's happened ever since i added my second battery. But than again I had a different sub and amp in there. Do u think my amp was so powerful that it did something bad to the alternator?

 
More than likely it has something to do with the grounds. Instead of grounding to opposit wheel wells. Ground the battery to the chassis and then ground both amps to the negative battery terminal.

 
try the ground fix first. Multiple ground points usually always are the cause, you get a voltage drop sometimes too. its only the RCA's if the whinning doesnt increase with the volume
