Where do they go?

You don't lose them but they become attenuated. If you naturally have a peak in those frequencies, it may come out flat or maybe even still peaky!

Crossovers do not eliminate frequencies but just make the quieter.

and the area shown dipping down is actually going to be add the two speakers, and fill in the dip:

purple = subwoofer response

green = front stage response

yellow = total response

here is what would happen if you set both crossovers to the same point:

you get a peak in response!

depending on the crossover slopes will determine how far apart the -3dB points of the crossovers should be set.

Well, that peak is assuming that there is no cancelation and that the subs and speakers are in phase.
