When sound deading a trunk...

the lid and the sides. floor is not as important as teh lid n sides, that's where most of t rattle goes since they are pretty much thinner n less sturdy than the floor.

Definetly do the lid, too.

As explained earlier, most of the time your rattling problems come from the lid (sometimes the hatch, also).

Want to know a little trick? I don't know if anyone's ever had problems with the actual latch on the trunk rattling (I have a glass gate that rattles like nothing else). The fit of the gate to the latch loosened over time, and the latch would rattle against the metal clasp thingy. I used egg-crate, which packs in really nicely when the gate closes, around the bottom of the latch to make it a tighter fit. No more rattle. It won't seal your entire trunk, but it's a really cheap way to get rid of a really annoying rattle.
