what will change when i change box sizes?

Right now i have my sub in a 3.5 cu ft box tuned to 31 Hz. Im making the manufacter spec box which is 3.12 cu ft tuned to 40 Hz. What difference if any will i notice? Thanks in advance.

There will be a severe loss in output in the low end but it will be a good deal louder in the 40-50hz range. Transient response may also go down and there will be a larger peak around tuning.

This is all very general and the actual outcome may be completely different seeing as how we have no idea about any other details like the sub, the environment, port area, positioning, etc.

Is it a DD/AQ sub? I went from 35Hz to 38Hz and didn't notice any loss in the low end.

I think you will notice a loss in lower end as well.. test and see.. that is the only way to tell for sure..
