No, its just remotestart and keyless entry.

You can still use your factory alarm with it. you will just have two remotes.

I don't mean to set off the alarm manually, I mean if some douchebag breaks my truck window and tries to steal my truck, will the stock alarm still go off?

Yes it would work, you would just have to use your factory remote to arm and disarm it. and the viper remote for everything else.
