Subs aiming at each other?

it should be completely fine.

seeing as, the lowest frequency a sub will normally play is around 80Hz and seeing as an 80hz wavelength is 14 feet long, you shouldn't have too many problems at all...

try it and see?

Worst case scenario, you get better output when wiring one subwoofer out of phase... this would be a simulated kind of isobaric setup.
actually, out of phase would almost guarantee cancellation.. lol

if you're doing a fibreglass install, I have to assume that the woofers wouldn't be firing directly at each other anyway?

Holy cancellation batman.
Not good.
Only an issue with cancellation if the trunk is about 14 foot wide, as Death by Bass pointed out.

Trunks are too small to have any real cancellation issues with subbass.

Aiming them towards each other is perfectly fine. Won't need to wire them out of phase as you want them both pressurizing the air simultaneously.
