Sound quality dropped when changing vehicles

I can't just replace the head unit, it's built into the iDrive computer that controls everything else in the car (vent controls, nav, bluetooth, service, lighting, etc). I suppose I could add an additional HU but it doesn't sound *that* bad. //content.invisioncic.com/y282845/emoticons/smile.gif.1ebc41e1811405b213edfc4622c41e27.gif I want to keep it looking factory.

The quality is the same with radio, CD, aux (iPod, Droid). I meant to flip the sub around yesterday and ran into some challenges that kept me out of the car last night. I'll tinker tonight. Thanks for the suggestions, I'll report back over the weekend with results!

Not taking about changing the source through the factory system. Connect the iPod directly to the amp with nothing else between the two.

ah... yeah, hadn't thought about that, great idea. I can def do that and it'll def give me the answer about whether or not it's the signal.

flipped the sub around.... it's improved for sure and I have to admit I'm a little shocked. //content.invisioncic.com/y282845/emoticons/smile.gif.1ebc41e1811405b213edfc4622c41e27.gif Still has a strong top end to it but I think that's mostly coming from my rear deck speakers. I'm going to adjust the levels on the amp a little to allow me to turn the bass down inside the car now and see if I can dial it in a bit better. Very much appreciate the suggestions.
