Pops and bumps

I just got my alternator put on my car. And when I got it, i was noticing weird noises coming from my tweeters, like pops, and the subs seemed off. Turned my ipod off. Turned the volume on the headunit up and down and you could hear the pops and bumps happening. What could possibly be the problem here? Im very frustrated.

Also, it seems the tweeter shorted and now my front speakers on the left side do not work. The Tweeter was a factory one, but the speaker is an afetr marker speaker, with tweeter built in. Is it possible this is causing a short in my system? Could I just disconnect the tweeter?
