on/off thump

anyone have an answer to my last question? This morning I replaced the RCA's and the problem is still occuring... I've ruled out pretty much everything except the head unit ground, which I still need to figure out where it is

 
The remote wire is connected where it should be on the head unit... This is really weird because I've never had the problem before with the same equipment. I have re-wired the system from the ground up and it is still doing it. A few days ago all that was wrong was the thump/alternator whine, but now my subs/midrange speakers move in and out slowly and do not really produce music accurately. Do you think some of my equipment got damaged somehow?
