Limited Explorer Stereo Wiring

I have a 1998 Explorer Limited and I wanted to install my Clarion ProAudio radio in place of the factory stereo. I purchased the 3 wire adapters and physically installed the unit with ease. The 2 problems I encountered are with the wire harness for the subwoofer and "clipping" that I get when I turn up the volume. The insructions weren't too clear as far as the sub wire harness. There are the pos/neg wires along with the remote/grnd wires, though I don't know which speaker inputs should I attach them to. Do I splice the sub inputs with the rear channel inputs or fronts or what? I've tried both and both don't work? I'm stuck! I'm guessing that the stock amplifiers are causing the "clipping" when the volume is up. I just wanted to replace my factory stereo with my Clarion and I am having the hardest time trouble shooting these problems. Any help?? Thanks
