your not going to bottom a sub out because the low pass is too high.
that amp only has a on/off subsonic filter set at 25hz. turn it on. See if that fixes it. Otherwise you have your amp clipping at stupid levels.

your box is tuned somewhat high. so on low notes it's prolly unloading...although i don't know how you would be bottoming out in a small sealed enclosure.

You realize that sub would have to be moving reaaally far to bottom out right?

my 06 12L7 is in 2.2 cu ft enclosure tuned to 34 hz....bumps with no prob getting 850 rms from my 06zx850.2 amp

honestly, its probably blown. I would find someplace that has a cheap multimeter and test the resistance of the coils. That'll tell you if it is or not.

Sounds like a characteristic of free-air playing. Again, are you VERY sure the box is COMPLETELY sealed?

ran wires from my friends amp to my sub in my truck and, it sounded louder and didnt make the noise. i think my amp is ****ed. its a refurbished one i got on ebay. zx750.1.
