isolating bass to the sub?

i recently installed my new stereo system in my car with a pioneer super charger D deck, 2 6x6s in the doors, 2 6x9s in the rear dash and a 12 inch pre-amped sub in the trunk. The 6x6s and the 6x9s are run off the deck and the RCA is going from the deck to the amp. my problem is that the bass is still coming through the speakers and the sub is barely taking any of its. if i fade it all the way to the rear the music still comes through the 6x9s(which i know is wrong) so my question is what do i have to do to isolate all of the bass to the sub. i have another small amp that i can use and i was wondering if splitting the RCA and using the small amp to push the 6x9s will solve the problem im having.? any suggestions are greatly appreciated. thanks for your time =]

 
I don't see how fading it to the rear and having the 6x9's speak is wrong, arent they on the rear channel? Bass blockers will stop the bass from going to the door speakers but i dont see how they will help with getting more bass to your subs... I'm not sure what the pioneer super charger deck is but i guess make sure it doesnt have dedicated subout line, make sure that the sub amplifier itself isnt crossed over wrong, of course check gains ect. Try plugging an mp3 player straight into the sub amp and see if it kicks, this way you can isolate the problem...
