installing new electrical system...

got a different car and i need to upgrade the electrical system. i'm installing a 250 amp alt, new battery under the hood, yellowtop D31 in the trunk. i know where the wires go and are supposed to be hooked up, but i don't know how to do without setting car on fire. all of this is gonna be done at once. i was thinking first i remove battery under hood, install alt, wire big 3 but not hook it up too the battery yet, run 1/0 guage wire to isolator, then to 2nd battery. then i ground the second battery, hook up the amps, then the very last thing i do is hook up battery under the hood? is this basically how i do it with out any fires or explosions? does the yellowtop need to be charged or something or do i just plop it in the trunk, wire it up, and i'm good to go?

 
run all of the power wires first... ground last. safest way to do it.

so i should ground the battery under the hood last right? with the isolator the rear battery should be receiving no juice right? also should the isolator go before the fuse under the hood, (battery +, then isolator, then fuse, or battery +, then fuse, then isolator)
