Well, I took everything out, and am sound deadning, my system is more of an sq system, and I'm trying to eliminate all sources of noise.

The goods: 4 1.5k (rms) amps, 2 kinetik hc 2400s so for my ground there is a total of 4 1/0 wires.

i had them all in the same place one on top the other with a big *** bolt, should i seperate my batter , and amp grounds because just recently i have been getting engine noise through my speaker amp. and if so how far apart should they be?

or am i just thinking to hard.

 
Separating (physically) grounds is what causes ground loops. You want all of the grounds for everything in the electrical system to be at the same potential. Ideally you should run a dedicated ground cable and not rely on the chassis.
