Talk to the dealer and verify, try to get it in writing if possible. Most likely, the addition of a higher amperage alternator will void the warranty pertaining to any electrical equipment but its possible they'll go as far as saying the aftermarket alternator puts additonal strain on the belt drive system and therefore is making the engine work harder, then void engine warranty as well. They shouldn't do that, and it makes no sense to but they pull some weird things sometimes.
