Does this sound like a headunit problem?

Make sure u don't have the RCAs plugged in backwards that happened to a friend of mine we switched em and it worked:) , but other then that id say try wiring your subs up diffrently and check the gains on your amp make sure there right check the EQ settings also on your HU make sure those are right also.

 
Great, so it isn't your HU. If possible, wire the subs from the other amp you are using. That will tell you if it is your sub amp. You have 2 options here, either make sure you have the low pass somewhere in line, or play program material test tone between 35-60 hz. (IASCA disc can come in handy here) (Make sure your front amp isn't in high pass mode if it has an x over obviously.)
