distinguishing cables

Is this for an active setup (tweeters, mids, sub) ?

Easiest way is to start with your sub amp. Plug in a set, turn on the system. If the subs don't play, try the next one, etc.

Work your way up from low to high, because you can't hurt anything that way. If you try to play subbass through a tweeter you'll blow it quick.

Make sure the system is OFF when making ANY wiring changes.

 
If you have a DMM it may have a continuity test. Connect one prong of the DMM to the wire you want to identify behind the HU and keep touching the other end of the wires in your trunk until you get a true test. This can work for RCAs too. You may have to attach a spare piece of speaker wire to one of the prongs to get the DMM to reach from the HU to the trunk.
