Can anyone help?

I have a car with stock speakers and an after market pioneer cd player and subs. One day i was driving and all the speakers in my car stopped working. The subs work fine and the radio still plays cds and sends audio to the subs. The speakers would cut in and back out when i went over a bump or if the sub woofers were on loud enough to vibrate the car. Now they stopped doing that. They're not blown because they sounded fine when they would come back in. Im assuming theres a loose connection or a short in a wire but when i pulled the cd player out and jiggled all the wires it didnt help. Any ideas on what to look for or where to start? Any help would be much appreciated.

 
sounds like somewhere along the way one of the speakers wires is touching metal. You said aftermarket deck with stock speakers so this leads me to beleive the stock plugs at the speakers are cut off so you mya have to pull your door panels off and look there. I have an older deck and where the plug goes into the radio is like real loose on the inside like on the circuit board and if i jiggle it i get front speakers, otherwise i only have rear but this doesnt bother me cause I am doing a full install very soon (amping the door speakers). Anyways that could be another possibility but it is probably the what i first said
