I've use bondo, wood filler, and glue and mdf dust... Wood filler was the worst in my case, the way it dimpled when it dried and i had to go over it twice or 3 times to get it right.

Bondo was the least amount of effort, I just put a little extra on then it appeared i needed, and it sanded down perfect the first time.

But the best was the glue and mdf dust mix. If you get the consistency to a paste, its almost as if you're "making" mdf. It's harder to sand once its fully dry, but for me, it made the most

seamless look. hope that helps

 
Yea back in my HS/College wood working classes we always mixed our own with the saw dust of the mat we used with the wood glue..

I don't know what type of wood filler you guys are using but I never have a problem with the smoothness. Just apply, let dry then sand

Bondo works good too

I was using that elmers stuff, it turned out smooth just looked really crappy with one layer.

 
ive only used wood filler on the outside of boxes, its a pain in the arse most of the time. im going to start using bondo or mdf/glue combo. ive used the mdf/glue combo on the inside of boxes before though and it worked out well

 
ok so far bondo is sounding the best I didn't know if it would crack or not from bass. any specific way of prepping and laying it.
Just little bits for screws and little things here and there wont be bothered by vibrations. Once you start doing bigger spans of it, I would worry. Bondo will do just fine, but if you want the assurance, the dust glue combo will be your best bet.

 
I like using mdf dust / wood glue to make the paste. Very easy to put on, dried like MDF, and doesn't cost anything extra since if your building a box your likely to already have wood glue, and well, you make your own MDF dust. :p

 
well to be honest i've never used wood glue on any of my boxes. Just liquid nail and screws, im thinking of going to harbour freight and buying some clamps and tryin one with no screws tight bond 2 all the way. I am undecided as of yet though. It would be my 1st with no screws. I am unsure on the outcome.

 
The brad nailer and tight bond II worked awesome for my first build.. I had plenty of dust/glue left if I would have needed any for filler too.. Go that route..
