So here's a picture of my fuse box,

The bottom left input is from my cars +, and I'm guessing the 2nd one is the output and leads to my alternator. Do I just switch those 2 wires out with bigger gauge wire and leave my fuse as is?

Also, here's my alternator.

I have no idea which one is the positive conection point. My gut says it's the bottom one. If you look closely you can see the 2 groumets where the wire splits and connects to the alt.

I've looked online and the stock alt is about 80-90 amps. I want to run my 1kW 12", and math says watts = amp*volt. 85*14 = 1190 watts stock. And if needed I could always run a cap.

A cap won't fix your prob. Neither will a batt. Leave those wires in place and run your new ones where the tutorial says.

I don't have a problem yet? Lol, I know to not take off any wires, but is that where I want to run my + big 3 wire? From terminal to the input on the fuse box, and from the output on the box to the alt? or just run it straight to the alt from the + terminal on the battery.

Alright cool, so I can just run it straight to the alt, and fuse it. Now which spot on the alt, (2nd pic) is the connection for the + wire? I really can't tell!
