Amp overheating, burned fuseholder once, more inside

I have an MTX thunder series 502 amp running 2 12" RT subs. The first day i had it installed, it burned a fuseholder and i had to replace that. The amp is running very hot (It would get burning hot after 1 song at not very high volume/sub control) and i have been told that it is because the subwoofers are wired parallel. I pulled off the subs and found out that the subs are parallel. I was told to wire the subwoofers directly to the amp because the amp is bridged. I can wire one sub to the terminal, but the other i will have to drill a hole in the sub box so i can attach the subwoofer wires to the amp. Is this the right way to do it? Will a hole in my sub box create less bass or anything different? Should this stop the overheating? Thanks for the input, i had this under the Amplifier section, but i realize that wiring is probably more relevant.

 
If i use the wires from the subwoofer and connect them to the amp, i will not be able to pull down my seat because the wires do not go very far, is there anyway around this?
