2006 GMC Sierra 2500 w/Bose adding sub and amp

Hey everybody, I need some help, I'm trying to wire in a line output converter for my RCA's to run to an amp. My truck though has the non-lux Bose system and I'm told I need to splice in, after the amp I think, because of low pass or something.... what I need to know is what wires to splice into though, also for remote if you know. The truck is a diesel as well so it has 2 batteries. Does it matter which one I run my 12v to??
