Neo isn't always better. It is less resistant to heat and can actually demagnetize itself.

Set it to zero and make sure your gain is set properly on the amp. Then decide if you want more or less bass.

And if you are thinking of using screws to put the box together, don't. Wood glue and clamps are plenty strong, and screwing into the edge of MDF is a bad idea. If you don't have many clamps brad nails works fine.

Air coming out of the port isn't an issue. The air compresses so easily it shouldn't effect anything. If you are worried, build a box around the 6x9's, it will probably sound better too.

3dB is for most people, unnoticeable. 10dB is considered double perceived volume.

There is nothing wrong with two boxes and one amp. Just make sure you wire them properly. Make sure your amp can handle the combined impedance.

T-Nuts or hurricane nuts work great because you can remove the speakers many times and never worry about stripping the wood. MDF is terrible for holding screws.
