Would a yellow top that I could buy from auto zone be a good second battery? Do I need an isolator if I never run my system with the car off? Can a regular alternator charge it since its a deep cycle battery?

it'd be fine, they have low Ah though. I don't use an isolator, but they are a good idea. and yes a regular alt can charge it

not quite, it stands for Amp Hours, usually measured over a 20 hour drain rate. for instance my kinetik Hc1400 has an Ah rating of 60Ah so its suited for long term play at high levels. the yellowtops are from 35Ah-55Ah I believe.

the big yellowtop , the d31 is rated at 75 ah and around 1300 cca if i rem right!

if your looking for a solid battery , get yourself a powermaster 3100d, 127 ah 3300 cca!

Yellowtops you can get from just about anywhere since they are so popular. Kinetiks alot of people get them off of ebay. I know some get them off of onlinecarstereo also.
