RCA question

Ok so when I got my one of my to CVR 12s back, i decided to try running the rca's from the rear out rca's instead of the sub-out rca. and it stopped makin the cd skip when the bass hit, and also it made the bass more clear. So today i decided to see if the problem was just a fluke and put the rca back into the sub-out from the deck. and its doin the skipping with the bass hits again.. what could cause this, and is it better that i just run them out of the rear-out rca's to avoid the problem? Panasonic CQ-C7301U is my headunit.
