Quick question about enclosures

Ok, here is my question. All other variables being the same, including using the same subs, amp, gain settings, and in the same vehicle, is there a big difference between having a box with separate chambers, having a box with a shared chamber or having two completely separate boxes? Will they sound much different from each other? I was going to build my box with separate chambers but im having a hell of a time with the available space. Also, I didn't want to build with a shared chamber in case one of the subs should fail.
